For a moment I was wondering wheter you liked the Deus Ex theme or not.
The tune that I've most recently added to my music list was Botanicula's ending theme. It's sublime.
Yeah, Botanicula has a few gems. I've made "Yuchu" my wake-up signal.
As for game songs that won't let go, Empire Earth's intro has apparently left quite an impression on me, as I still hear it from time to time. I did play it a whole lot back in the day.

Oh, and let's decide on focusing on original music for games. Otherwise, I'll just end up listing GTA soundtracks.
Just Do It Up or Mechanical Man from the C&C95/Tiberian Dawn soundtrack. Or Hell March/Hell March 2 from Red Alert and Red Alert 2, respectively. Hell, pretty much anything from the C&C games prior to C&C Generals. I've got a few of them on my mp3 player and whenever I listen to them at least one of them gets stuck in my head for at least the rest of the day.
For non-game related songs, but similarly nerdy and doubly embarrasing, the original Mighty Morphin Power Rangers theme is something that will pop into my head and then drive me nuts for the next week. I still love the guitar work in the song.
I remember the original Deus Ex title theme very clearly, but can't recall the HR one at all. Anyway the TF2 main theme and all it's variations are constantly buzzing around in my head.

the various theme music's from Battlefield 2. The turkish sounding stuff was awesome, and I can still hum the majority of it.
Zia's theme, Bastion. I also find myself humming Tetris tunes every so often...

The original Deus Ex song was really badass, but Michael McCann's "Icarus" is really epic as well.
Makes me think of the old trailer everytime.
