can we name mods? and what about over-the shoulder shoot 'em ups? (Such as Splinter Cell)
Edited first post to clarify games to be included, reasoning if you need it is thus (but I have to admit it's largely that I can't be arsed with quibbling, things will probably even out OK!):
I'm of the mind that if the first person aspect is important enough then it should be included, many games are hybrids and they can happily crop up in several categories. If you don't think the FPS element of game is large enough then don't include it and feel free to mention that but be aware that others may not agree with you. I notice further down someone's put Jedi Knight 2: Jedi Outcast, which I wont be including in my list as I see it more as a third person action game with a FPS prologue until you get the lightsaber, but if they enjoyed the FPS bits of it enough then stick it in and get it counted!

No Max Payne! Sorry! The series is bloody brilliant though and I'm sure it will do grand if anyone sees fit to do an "action" or "third person game" or "all the shooters ever" list.
Hmm, OK time for my list. To be honest I've not played that many recent shooters (should probably get around to it!) and so my list no doubt looks rather dated and quite similar to how it would have looked years ago!

Honourable Mentions:
Unreal Tournament (1), because the game modes were great, as was the actual shooty bang.
Halo: CE, while it didn't change much in the pc space, it pretty much defined the console shooters role.
Dystopia (HL2 mod), because the gameplay was brilliant, and the levels/setting rather atmospheric
Shattered Horizon, Because holy ballllzzzz it's pretty.
Day of Defeat, because it was the first game I ever found myself immersed in
Team Fortress Classic, because fake-death, cool grenades, and turrets.
SourceForts (HL2 mod), because when it first came out building the fort you got to defend for capture the flag was really fun. Not long after the game sort of a devolved into building box's around the flag, and trying to build ramps up to the skybox.

Someone mentioned Vampire: The Masquerade: Bloodlines. I don't think that really counts as an FPS. I mean, you can technically go first person and shoot a gun, but it's hardly a wise idea. Most of the guns in that game suck or at least are far lacking in power when compared to abilities, most melee weapons, or even just clawing your opponent to death in most cases.
Even the game itself has more in common with third person RPGs like KoToR, Mass Effect or Dragon Age then it does any standard issue FPS.

I have nothing but fond memories of countless hours of Quake 3 CTF, Battlefield 1942, and Counter-Strike. No idea how I fit those into the time between thousands of hours of Everquest.
Hooray, someone else who prefers AvP 2 to AvP. This would be in my honourable mentions as while the Marine campaign was absolutely brilliant and the Alien campaign fairly good fun (particularly the early vulnerable stages) the Predator section was just a bit by numbers.
Other honourable mentions for me would be Call of Duty: Modern Warfare, Unreal Tournament, Halo (went downhill in the final third unfortunately), Metro, Ghost Recon and Bioshock.

I like AvP 2 quite a bit, I even think it may be a better game overall... But lets be honest, it's nowhere near as tense or scary as the original, which IMO is probably the scariest game ever made (big part of that is the archaic presentation and the unforgiving AI and save system).
